I have a 1999 VW Jetta, VR6, MK3. Does it have one of these under the driver's side carpet?
i had the same problem i just got fixed i replaced the comfort control module and the number 14 fuse and my car started cause before i had a no turn no start. but my leak was coming from above the steering column to the right the was a hole on the fire wall that it was leaking down in to the car.

Where the battery sits along with the brake fluid and etc are two rubber drains under it all and clog up and once enough rain gets in their it overflows into the car. Door trim you would know since itd be windy when driving along with the sunroof
What happens is that the rubber drainage bungs underneath the battery become blocked. Very cynically, the air ducts are there too, so when that compartment fills with water, it is channeled straight into the floor pans of the vehicle and it kills various modules and connectors. So if you ever see ANY water, then fix it immediately, or you'll have a massive bill.
is it UK version? is ventilation's filter (cabin filter) on left side? cover of cabin filter is problem or sun roof drains
water leak through door seals, common problem, easy fix, needs fixing before it gets as bad as that.
